They ran nose-to-tail for much of the scheduled eight-lap race before Seton increased the pressure in the closing stages.
There was a wild moment for Herne around the halfway mark when he had to correct a slide at the Elbow, allowing Seton to close right up.
As the race built to a crescendo, Seton challenged for the lead as Herne slid sideways at The Chase on the penultimate lap, with the pair running side-by-side down to the last corner.
Herne managed to keep Seton at bay once again and held on for the win by 0.2s as the top two were in a race of their own.
Owen Kelly had been running third but retired from the race with a misfire, handing the final spot on the podium to Tim Brook.
Brook claimed his first podium in the series, as Edan Thornburrow and Hugh McAlister completed the top five.
Seton claimed round honours with his two wins in Race 1 and Race 2 and narrowly leads the standings over Herne.
